Suggestion: Optional activate modules before warp
I've been noticing that every time the bot has done an emergency logout to save my ship, it's because rats have attacked the ship before the bot could turn on any defensive mid slot modules (like shield boosters/hardeners). Since these modules can be active in warp, is there a way we could have the bot turn them on before landing at the belt?

Nope. Use the DLC patch and have it check the belt for rats before it warps into the belt from bookmarks. if there is rat have it go to another belt. If they show up while you're mining your drones and modules are already set and ready to go. but on landing in the belt the bot is a little too slow and has problems with that. Its a good program but it isn't perfect.
